If there's any anomalies that you can recall in the least in the time span where you remember having her and not will help. Also the location you were at. If you have anything that has her scent, you can probably have a Pokemon that can track use it and try to find her trail. Scent can be a very handy thing, especially if your Lilligant has a strong scent to identify it.

[Lilligants smell pretty strong, but there are too many plants and roses planted around the tourist destinations in Goldenrod to have much effect. Plus, her Pokéball is stolen too, and they could try to make her scent.]

They could steal her in the future. Or could've been the culprits before! Who knows. And yes, it'd be obvious- which is how I can prove they aren't the perpetrators in this case.
